Gravity method

Use a gravity block (sand or gravel) and fill the area. Do this by quickly placing the blocks in the same place, while letting them fall to the bottom:
Repeat this until you have filled the entire area with sand or gravel:
Dig to the bottom in one of the corners until you’re under a solid block under the gravel:
Remove a block below the solid block holding the gravel and place a torch:
Destroy the block above the torch and absorb all dropped blocks:
Repeat this process until you have cleared the entire area:
Fire fighting method
Read more: How to tell if a guppies are male or female This method only works if the area’s outer fence is not flammable, otherwise it will create a mess. First, use flammable blocks to fill that area. I used wool for the demonstration, but a more cost-effective option would be to use wooden planks or harvest leaves from the tree with scissors.
Get flint and steel and BURN!

After looking at the end result, you can see that the Gravity Method required me to dig deeper into the Fire Method, thus taking longer. The Fire Method is generally faster; takes longer to fill the area with blocks, but burns all the wool in about 30 seconds. The Fire Method is my personal favorite.

If you have access to worldedit you can select the region by using your wand (// wand) or by using // pos1 and // pos2 and then using the // Replace command water air. This will replace all water in the area with air. I tested this command on a pretty landscape to demonstrate:

1.8 Update
Note: screenshot was taken in Snapshot 14w28b.The upcoming 1.8 update brings the sponge back to survival mode, creating another option to remove water. Wet sponges can be obtained at Ocean Monument or by defeating the Elder Guardian, which are then dried in the oven for a dried sponge. I’ve found that the only way to get the sponge to work somewhat effectively is to divide the area into sections, using one sponge in each section. The problem with this is that you have to do this for each level, which will be very time consuming:
Obviously sponges are not very good at removing large amounts of water. However, they are useful for emptying small ponds or draining water in a small room.
